The idea of autoimmunity, where the body makes antibodies attacking itself, never sat right with me. Neither did the idea of molecular mimicry. The reason being, when I took post-graduate level immunology before medical school it was very clear to me that this could not happen. When you are immune cells are maturing they are tested against every single antigen that your body can possibly make, and if there is even a week reaction to it those immune cells are killed and not allowed out into the systemic circulation. So your immune system is physically not capable of attacking your own cells. Unless something went wrong in the maturation process of these immune cells, it is really not possible for your body to make antibodies towards itself. While this is possible, it is extremely unlikely and shouldn't be as common as it is.

It also doesn't make sense because when your body starts attacking something, it doesn't stop until that something is dead, or you're dead. It's fight or die in these situations. This means that molecular mimicry doesn't make sense either, because if your immune cells have the ability to make antibodies towards a virus or toxin and have that antibody cross react with your own body, then those immune cells were capable of making antibodies towards your body in the first place, and you would have been attacking yourself since your immune system matured, if, and this is a big if, your body was even capable of attacking itself, which it is not. Certainly not under normal conditions anyway.
